Проведено множество исследований эффективности различных пробиотиков в лечении и профилактике инфекций желудочно-кишечного тракта. Наиболее часто с этой целью используются микроорганизмы-продуценты молочной кислоты, такие, как лакто- и бифидобактерии, являющиеся представителями нормальной микрофлоры кишечника человека. В исследованиях in vitro и экспериментах на животных показано, что микроорганизмы, входящие в состав пробиотиков, препятствуют колонизации желудочно-кишечного тракта Helicobacter pylori и различными энтеропатогенами. Продемонстрирована эффективность пробиотиков в лечении ротавирусной инфекции, а также препаратов, содержащих Saccharomyces boulardii, для профилактики антибиотикоассоциированной диареи. Показано, что некоторые штаммы, содержащиеся в препаратах пробиотиков, предотвращают развитие рецидивов воспалительных заболеваний кишечника. Раскрытие механизмов действия и установление истинного клинического значения пробиотиков требует проведения дополнительных стандартизованных и хорошо организованных клинических исследований.
